I know you have almost ended this thread, but if nobody is mentioned this before then it would be worth trying Sofsole Insoles. I had similar problems and I bought expensive yonex shoes and pain in my feet, shin still was persistent. I bought these insoles and the pain disappeared. They are gel based insoles and very effective. Hope you recover soon.

This could be to late. I've had this problem intermittently before and currently suffering from it now because its due to my street shoes, not badminton shoes or footwork and etc.- from my point of view.
